Criticism on the Natura 2000 network can be heard from different people. Therefore, the authors focus on gaps in the Site of Community Importance (SCI) designation and delineation.

The Nature Conservation Agency of the Czech Republic (NCA), which is an expert body responsible for the scientific proposal of the Natura 2000 network in the Czech Republic, registers 64 cases raising the suspicion that the target species or habitat is missing or in a very bad state there. Only 8% of those cases were classified as sufficiently scientifically justified for negotiation on changes in the Natura 2000 network (a process of the negotiation is described in the paper), while 38% of the cases were found to be a result of an inappropriate management or human activities, and 54% were not classified due to the lack of information. The NCA registers also the demands on changes in Natura 2000 site delineation for 38% of the SCIs, however 99% of those cases are the technically based demands on small improvements in the site border delineation. The Natura 2000 network is based on robust scientific knowledge and most of the sites were designated correctly for the relevant species or habitat types. The Czech Republic will negotiate with the European Commission in relevant cases for changes needed in the Natura 2000 network.
